TJ,
Don't worry about clocking the wheels with the armature. Also, don't worry about the friction of the drive rods. Almost all of the friction is coming from the brushes. You can verify this by taking the brushes out and checking the friction v. checking the friction with the brushes installed. The difference is dramatic.
On most locos, it doesn't matter how the rods are clocked from one side to the other. However, Lionel 726/736/671 locos drive the front 3 driver sets through the side rods. In this case, the clocking must be reasonably accurate, with one side 90 degrees offset from the other side. It is also very important in this case to keep the side rods oiled. These engines cannot be lubed without taking the motor assembly out of the shell. The worm gear needs lubed and the motor bearings also need lubed. I prefer 20W-50 engine oil as it doesn't get gummy or evaporate. I have a 2025 engine that was stored for 45 years that was oiled the last time it was used, and the oil had not dried out or evaporated in that time. Can't say good things about grease or 3 in 1 oil.
